Next-generation scientific discoveries rely on the insights we can derive from the large amounts of data that are produced through simulations and experimental and observational facilities. Today, however, data is accessed and analyzed primarily by those who generate or produce the data, since it is difficult to search and find relevant data sets. The goal of this proposal is to investigate using machine learning techniques to generate automated metadata that will enable search on data. Enabling search on data will accelerate scientific discoveries through virtual experiments, and multidisciplinary and multimodal data assimilation.

ASCR facilities are increasingly handling large amounts of data from experiments and simulations. Facilities like NERSC are already ingesting data at a rate of 1-2 PB per month, and new instruments and detectors are expected to produce data at a rate of approximately a Tb/sec within the next 5 years. Without robust searching capabilities, the ability to fuse multimodal data from different instruments, the ability to compare experimental results across domains, and the ability to reproduce scientific results will remain one-off, labor-intensive efforts. There is an urgent need to understand and capture the characteristics of the data to enable efficient search on data.} However, there is limited metadata associated with many datasets, and metadata systems are often incomplete and require manual effort by a researcher.

The growth of data volumes at DOE Office of Science user facilities introduces a sense of urgency for new methods of learning about the data and making it widely accessible. While some communities (e.g., astronomy) have community-accessible databases, wide open-access to data is still fairly limited. In recent years, the concept of superfacility has been proposed. The vision for superfacility is a network of facilities, software, and expertise to enable new modes of discovery around data. Scientific data search needs to become routine for the superfacility concept to be most compelling and deliver new scientific discoveries that can keep pace with the rate of data volumes.

In biology, data standards already support efficient search for relevant data and its reuse in new virtual experiments For example, in medical drug design, data search and reuse ha ve made it possible to re-purpose existing drugs. Making data generated across DOE Office of Science user and computing facilities searchable and reusable in new virtual experiments has the potential of being similarly transformative.

A generalized search infrastructure that learns and captures the knowledge of the data such that it can be searched by other users is needed. Infrastructure that uses machine learning techniques to build knowledge about the data, i.e., generate metadata is the first step towards building a search engine for science. In the proposed work, we investigate ScienceSearch, a framework that will use machine learning to auto-generate metadata to enable searchable data at supercomputing facilities. Scientific data available at supercomputing centers provides a unique opportunity to enable wider access to data and build search capabilities.

1. Brainstorm ideas for a topic:

  • What interests you?
  • Do you have a strong opinion about a social or political issue?
  • Is there a topic you’d like to learn more about?
  • Bounce ideas around with a friend or classmate.

2. Gather background information:

  • Read general information on the topics you are considering.
  • Make sure the topic you choose is manageable and that information is available.
  • Make note of the terms you encounter.

3. Formulate questions:

  • Pose questions to yourself that will give your research direction.
  • Start broad and then begin to focus your topic.  

For example, topics such as “climate change” and “the environment” are too broad. But if you pose the question, “What are the primary causes of climate change?” you will get more focused. You can also limit a topic by geographical region, population group or time frame.

  • Use your questions to make a list of searchable keywords.
  • Make a list of synonyms as well as related broader and narrower search terms.

Example: The keyword or term in the example question is climate change. Synonyms would be greenhouse effect or global warming and a related term might be ozone depletion.

Finding Freely Available Databases

A simple way to find databases on your topic is to use a general-purpose search engine, and include the word databases as a keyword:

Example searches:

  • spanish language databases  
  • american history databases

Note that searches of this kind will yield both free as well as subscription-only databases.

Digital Libraries

  • HathiTrust Digital Library "HathiTrust makes the digitized collections of some of the nation’s great research libraries available for all." Included in HathiTrust are nearly 6 million digitized books and nearly 300,000 digitized serials in a wide variety of languages. This ever-growing digital library includes deep-web material.
  • Digital Public Library of America "The Digital Public Library of America brings together the riches of America’s libraries, archives, and museums, and makes them freely available to the world. It strives to contain the full breadth of human expression, from the written word, to works of art and culture, to records of America’s heritage, to the efforts and data of science."

Subject Directories

Subject directories consist of websites arranged by topic for easy browsing. They are very useful in locating Deep Web Material.  This is because:

  • Human beings, not machines, create subject directories, and select which sites a directory will include. 
  • The creator of a directory may come across websites for possible inclusion in a variety of ways: via a search engine search, via a database search, from a colleague, through a printed publication, etc.  
  • Some of these sites may therefore be part of the Deep Web. 
  • Some of these sites may also be the initial page of a database website, which can lead to Deep Web material.

Vertical Search Engines

A federated search engine submits keyword searches to multiple search engines or databases simultaneously.  One attempt to extract Deep Web content has been to create federated engines which search multiple, subject-related databases.  Such federated search engines are called vertical search engines . 

When you use a vertical engine:

  • Your keyword search automatically triggers keyword searches in a number of individual databases all at once.
  • Together these databases may yield a great deal of topically related information which otherwise might have remained hidden, scattered across individual databases.

Vertical search engines include:

  • Biznar Biznar simultaneously searches over 60 selected resources for business information. Resources include databases, websites, blogs, social networking sites, and online publications. Sources are both domestic and international. Full-text access may require authentication in some cases.
  • Mednar Mednar simultaneously searches 60 selected medical resources, including commercial databases, medical society websites, NIH and other government sources, and domestic and international patent sites. Full-text access may require authentication in some cases.
  • Science.gov Science.gov is a gateway to US scientific research and development information. The engine searches "over 60 databases and over 2200 selected websites from 15 federal agencies, offering 200 million pages of authoritative U.S. government science information..."
  • ScienceResearch.com ScienceResearch.com simultaneously searches multiple, selected science resources. Resources include databases, organization and publisher websites, and journals in areas such as agriculture, astronomy and space, biology, chemistry, energy, health and physics. Full-text access may require authentication in some cases.

  • Linus Pauling and the Race for DNA: A Documentary History - Special Collections - Oregon State University Utilizing over 300 scanned documents, photographs, audio clips and video excerpts, this website narrates the breathless details of the pursuit of the discovery of the double helix structure of DNA. Scattered throughout the project are images of a number of very important and extremely rare items, most of which are held within the Oregon State University Libraries' Ava Helen and Linus Pauling Papers, and many of which have not been previously displayed.
  • Profiles in Science: The Rosalind Franklin Papers National Library of Medicine. Rosalind Elsie Franklin (1920-1958) was a British chemist and crystallographer who is best known for her role in the discovery of the structure of DNA. It was her x-ray diffraction photos of DNA and her analysis of that data--provided to Francis Crick and James Watson without her knowledge--that gave them clues crucial to building their correct theoretical model of the molecule in 1953. While best known for this work, Franklin also did important research into the micro-structure and properties of coals and other carbons, and spent the last five years of her career elucidating the structure of plant viruses, notably tobacco mosaic virus.
